Well, do your HTML documents that are created from XML have the same classes as the
SGML ones? That's the first question.
And the second question is: does your CSS take care about the formatting of the
elements of those classes?
Let's see an example:
The document you provided as an example contains:
<h1 class="SECT1">
<span class="ACRONYM">
<div class="SECT2">
<div class="VARIABLELIST">
<div class="IMPORTANT">
<div class="WARNING">
among others. In your CSS, I miss the treatment of SECT1, SECT2 etc., VARIABLELIST,
IMPORTANT etc. - although you do treat WARNING and NOTE.

contains a more complete treatment of the classes.
What names are used for the classes depends on the stylesheets. Since the XML
versions use different stylesheets, I am not sure they produce the same classes as
the SGML stylesheets - theoretically they need not.
